The incident occurred in the 65th minute of last Saturday's 2-0 defeat at Carrow Road when the 29-year-old was going to the bench after being substituted. Thompson denied a charge of violent conduct but an independent regulatory commission found it proven.
The Northern Ireland international will now miss games against Stoke, Leicester and QPR. Preston boss Paul Heckingbottom told BBC Radio Lancashire "there was no intent there whatsoever" and called the incident "really unfortunate". North End have won just one of their past 12 league matches and are down to 17th in the Championship.
